I've experienced this intermittently with wiim home/amazon music app toggling between.
I just use Amazon Music app cast to wiim now and it seems reliable so far.
I think you meant the IR receiver on the device itself and not the IR remote for the device.
If the actual device IR remote is not near line of sight, the 3rd party smart IR controller will not work.

How do these IR/RF smart remotes that support Alexa work? Don't they require line of site to the device for IR or within range for RF to work?

I had the same issue initially. When I re-signed in to Amazon from the WiiM Pro app under the Device screen settings cog wheel, a few seconds later the WiiM pro device showed in Alexa app and also it was available to cast to from the Amazon Music app.
